I've gotten lazy about using the boot when driving with the top down - now I just about never put it on, even when driving for several hours. Is this bad for the top, or is the boot mostly just for looks?

You are right it does look better with the boot on but it also provides a way to keep all the dust and pollen from getting down in that storage well.

I'm not sure about your year or color, but if it's a light color, it would get dingy looking faster. I guess if it's a black, it would ultrimately show as well. Just a thought.
