I’m buying a project car in a week or two but it has a blown motor. I have a 390 motor/transmission out of a 1965 that work (hopefully) but would they fit into the 1971 T Bird

Fit? Yes. But you may have to do some motor mount modifications depending on what was in it. Make sure you have al of your accessories and brackets for the 390. You will also have to do some adjustments to the exhaust system as well.
 
also the transmission. Is the 390 bellhousing the same as a 429 c6 bellhousing?
 
No, the F/E series bellhousing does not interchange . You would need to use the trans as well.
