Start by using a scan tool, not just an OBD code reader, to check for faults stored in all control modules. Fault codes might help you determine the cause of your window calibration issue. The window operation/calibration is controlled by Front Electronic Module. Who rebuilt your FEM? Did you send the FEM back to the rebuilder, so its functions and circuits could be rechecked?
