When I put my top down should I leave the window zipped or unzip it?
I made sure to make sure it folded in half and not bunched.
It’s very hard to rezip when it’s up

Re-zip it when it's up and warm. Keep it that way even when down. It will help prevent creases. Even use a hair dryer to soften it up so you can zip it if it's cold and not flexible.

Place a towel between the window folds when down so the clear plastic doesn’t scratch!
 
I un zip mine and put a towel between it and the drop down frame, works for me. As a side note I took some bearing grease and greased both sides of the zipper, worked it a few times and cleaned off the excess. Now it works smooth as silk, big difference.
