1963 convertible trunk stuck open

Is this with the deck lid fully open? A nudge in which direction? If nudging the deck lid towards the rear of the car makes it go, a limit switch may be out of adjustment.
Nudge towards front. New pump and lines. Most limit switches have been replaced

Likely a limit switch adjustment at the deck lid cylinder hinge. There are two. Every relay and limit switch must work as designed for these. I have a 62. Get a manual and follow the adjustment steps. Easy once you understand how this works. PIA until you do.

I've had similar problems with my 1965. The upper back panel limit switch adjustment to me has usually been the culprit. Adjustment must be just right and can be quite tricky.

Do you mean the limit switch on the flipper hinge?
Could be that one, too, but there are also TWO on the deck lid cylinder hinge.
Before you go any further get yourself a copy of the Ford convertible top service manual, and read it end-to-end. It will answer most of your questions about relay and limit switch locations.

Yes, I mean the UPPER back panel limit switch which is the one on the flipper hinge. I had checked all of the other limit switches, but I still had an intermittent problem with the trunk getting stuck open with the flipper retracted. Good advice on getting the manual. I wish I had a copy for 1965. I ended up doing a tweak adjustment on this switch while it was installed and got it to be reliable.

Another problem masking my situation was that this upper back panel limit switch was not rotating correctly due to a damaged "D hole" flat (rounded out the plastic). You need to be care full doing these adjustments and with the mounting of the switch to the shaft. If you tighten the mounting nuts with the switch misaligned, you can damage that D hole in the plastic. Good luck.
