1964 heater box installation

I’m replacing the heater core on my 1964 Thunderbird. It's a non A/C car and so I had to remove the heater box to remove the old heater core and replace it with a new core. I’m at the stage now of reinstalling the heater box in the car and can’t seem to line up the heater box mounting studs and heater core pipes with the holes in the firewall. Does anyone have tips or tricks for getting this done?

Here’s’ a photo of what the heater box looks like. The photo is from Ebay and it shows a heater box identical to the one I have.

It sounds like heater core is not same size, assuming your using original heater box. If it came out it should go back.
 
Thanks KC'62. Yes, the heater box is the original so at least that isn't the issue. And, I did compare the old and new heater cores and they are the same dimentions. I suspect the problem is bunched up insulation or some obstruction preventing the heater box studs from entering the holes in the firewall, so I'm going to check that next.
