1961 - Need tips on adjusting windows

I took all the windows out of the '61 coupe to do a repaint. I've had them out before and reinstalling them wasn't an issue then, but it is now. I can't get them to fit together like they should. I installed new roof rail seals but took them out and reinstalled to see if that's the problem - it may be though I've tried to fit them in like it appears they should be installed. The quarter windows don't line up vertically with the door windows - ie the top of one quarter window is pushed in 1/4" compared to the door window. I doesn't look good and will probably leak. I've tried all the adjustment screws but can't find one that will bring the top of the quarter window into line. Has anyone else dealt with this and have some much-appreciated advice?

It’s a little late for this tip but I spray painted my interior door panels and quarter panels before I took bolts out
